Depends upon which Sasuke. If you take Sasuke that fought Haku and put him against Neji, then Sasuke gets his ass handed to him on a gold platter. If you look at Sasuke that fought Gaara, then it will be a tough match, with Sasuke possessing more chances of winning because of Raiton abilities and excellent command over tools. He fooled Orochimaru with his fuma-shuriken. Both of them are smart, Sasuke slightly more, but no one is outsmarting the other I believe.

If you talk about 3 T Sasuke with CS, then Sasuke is the clear winner because of flight and black chidori. That's what I think.

Neji loses because Chidori is a piercing technique. It pierces through chakra. If you remember Kisame versus Bee, then a focused Raiton had far more piercing ability than Futon. His Rotation will be useless then. Sasuke can simply pierce it with Chidori. Sasuke is also extremely fast. He evaded and guarded against a half formed Gaara in the forest perfectly. He only slumped to the ground when his CS started acting up. So Neji has his work cut out for him.

But on the other hand, Neji is deadly in CQC as well. His techniques carry chakra and are ranged. Sasuke will be on his toes the entire time. I am so disappointed that this fight didn't happen.
