Why Madara Can Use Susano'o Without Eyes

As described by Tobirama, the special chakra that activates and upgrades the eyes is stored in the brain. When strong emotions are reached, the amount of chakra increases, therefore increasing the level of the eye technique. Susano'o does not require eye contact, so the technique only needs to be unlocked for it to be used. Others, such as Amaterasu, require a build-up of chakra in the eye, which subsequently activates the Mangekyou since you're transferring the special chakra from the brain to it. This means that, for instance, Madara would need to transform to his Mangekyou before using Amaterasu, but can use the Susano'o with his Rinnegan. Sasuke's Rinnegan is a combination, allowing his Amaterasu to transfer through since the required special chakra is already pumping through his eyes.

Madara Uchiha had mastered Susano'o to a high level. To the point that it feel so natural to him that he don't need to focus his "special chakra" through his eyes. It in the body. You just gotta harness it correctly.
