Well to address some of the popular choices, let's start with-
Pain's Fate: This is far from an asspull imo, I found it to be rather compelling. "Pain" made his choice not because of his sensei's book, but rather Naruto's choice. Naruto just had his village destroyed, the majority of people he cared about killed or incapacitated, and with two senseis dead he stood in front of the person directly responsible for all of those atrocities. Rather than violently murdering both Nagato and Konan which was fully within his capabilities, he chose to hear out his enemy's side. All of this showed Nagato that Naruto was strong enough to accomplish what he tragically failed at, and he chose to believe in him. Naruto had no clue about about the rinnengan's ability to bring back life on that scale, his strength to cast aside his own selfishness, hate, and desire to kill the man in front of him. And to still try and find some sort of peace to end their conflict, is what made up Nagato's mind.
Sasuke-Deidara: This is a tough one for me as I very much enjoyed this battle, and truthfully I never gave much thought to his lack of chakra when he summoned Manda. It's hard to justify if not impossible too, the only way to give any sort of a pass to it. I suppose would just be to say at certain times in the story different characters have pulled out crazy moves in near death states of exhaustion, due to an unflinching resolve to live I guess. Admittedly I know this a stretch though, but with his past and future of doing such acts and the uncertainty pertaining of chakra costs to summoning snakes in relation to frogs. Not to mention the unknown factor of if the chakra requirements for snake summons are lessened when in some way merged with Orochimaru. As unusual as it sounds with all the unknowns, I can accept it to some degree no matter how small.
Sakura-Sasori: Very clear cut to me, his grandmother was involved so there was room for such a scenario no matter how undesirable the outcome was.
Minato CM: Another clear cut one, Minato just sealed the chakra not the beast. No battle was needed for access to the chakra, same sealing technique used on Naruto just sans the Kyubbi. Why didn't Minato just give Naruto the chakra free of the Fox? The Kyubbi or if nothing else the idea of it's power was needed to help balance the power between nations, and Minato believed in his son to use that power with the Kyubbi to save, protect and or change the Shinobi World.
Itachi's Izanami: Convenient? Sure, Plausible? Sure, I can accept it due to the mystery surrounding Itachi's abilities. With balance being a major focal point in the story on all levels it isn't a reach, that there was some counter to Inzanagi and that it would be as strong as it was. I would love if it was explained how Itachi's came across his Yata and Sword of Totsuka, seems like that could be a neat factoid. But the mystery surrounding them adds to his mystique, so it isn't a necessity.
Sakura's latest power up: Brutal Honesty, I think Kishi is consistently disgusted with how Sakura has ended up and he continues to try and make her useful/passable. It's not so much a matter of the realism of her gaining the power up, but rather the lack of earning one physically, mentally, or spiritually. Sakura is easily the most selfish character in Anime/Manga history, her lack of a grip on reality has become comical. She has yet to come to understand or want to understand why Naruto or Sasuke exist the way they do. An example, when she resolves to kill Sasuke and free Naruto from his burden blah blah blah. While the real reason is to free her from her own guilt of Naruto's promise to her, because once again she is the center of the universe. So she decides to kill Sasuke not even factoring in the fact that Naruto loves Sasuke like a brother. She uses Kiba and the team to her own ends but not before she tries to manipulate Naruto into forgetting about Sasuke through some mentally ill rant about how he Sasuke is a disgusting criminal who Naruto should give up on. Once again failing to grasp how Naruto feels about Sasuke, then for the kicker she tells him the reasons why she loves him which is something on a whole other level of denial. Her only desire for Sasuke to be back in the village is not for his safety or for Naruto's peace, it is just about her being so ill she thinks that if he is around and if she professes her love enough times that he will eventually just cave. No matter what happens she will always delude herself into thinking her feelings are in some way reciprocated, and she will use anything or anyone to try and worm or manipulate herself into Sasuke's life. The sad thing is too, she doesn't even love him she just lusts after him hardcore. She is just the id, and a very lucky one at that. Because of her placement in Team 7 she has been able to use her team bond as a way to try and strengthen her claim to Sasuke internally and externally, and with Naruto's friendship she has wormed her way into being Tsunade's student. She is nothing more than a selfish unstable teen, who through circumstances surrounding her has been elevated to a level she doesn't belong at.
As far as biggest asspull it really is hard to say as it isn't our story but rather Kishi's, but if we're talking about what we would have preferred. I would say toning down the destiny, SO6P, stuff could help keep the series grounded a little bit better.
