Kisame's weakness is where is his strength lies, but he knew that. He confessed to Itachi he would not even try and face Jiraya. By extension, he has problems with all nature energy sages. His fighting style relies on chakra drain to keep his 'no tails' reserve topped off. Samehada and Kisame were integrated and a fearsome duo, but Kisame knew better then to get in dust up where a chakra drain would lead to his death.
